The EPA scientist (also referred to as the "EPA man") is an agent of the Environmental Protection Agency. He was in charge of making sure that the Simpsons took proper care of the Screamapillar.

The EPA scientist appeared (seemingly from out of nowhere) right after the Simpsons discovered that the Screamapillar had taken up residence in their new koi pond.
